One of the test questions contains negative stereotypes of Atheists. For the question "Which of the following behaviors could be considered appropriate conduct?" one of the multiple choice answers is "Todd, an atheist, makes derogatory comments about his co-workers' religion." Obviously making derogatory comments about a co-workers religion is not appropriate. But it is not appropriate whether Todd is an atheist, christian, muslim, jew, hindu, sikh, etc. The answer works just the same without the words "an atheist". Furthermore the other choices do not contain such qualifiers, only explaining the conduct being performed. If the company really wants to preach inclusiveness, they need to walk the walk, not just talk the talk. All the atheists I know are respectful of others beliefs despite the stereotype to the contrary.
